I've actually been to Prague but have nothing on record to prove it. For the Schengen region, they usually only process your passport at the country of entry. So he could have flown to Berlin and then gone on to Prague and his passport would have no mention of that.

Yep and most flights from the US have a changeover at either Frankfurt or Paris anyways.
