They revealed in the sneak peak with Ben saying Micheal is his man on the boat.
Also the alternate reality theory has been brushed aside by the writers as well. They specifically added that Pilot scene when he says the pilot in the ruins of the aeroplane is not the real pilot.

Never noticed until Heroes that the Pilot that got killed by the smoke monster was Greg Grunberg AKA Matt Parkman in Heroes

Here’s my guess. Michael and Walt sail off in the boat. They get intercepted by some of the others who take Walt. Michael screams “give me my boy back” as did about a million times in season 2.
The others / Ben tell Michael that he needs to go back to America (or wherever) and get a job on Widmores freighter.
Basically, I think Michael has been home or back to the real world.
I doubt very much that Michael would leave the island as one of the Oceanic 6 without Walt.
But who knows.
