No, it's not a separate thread/posts, it's the same post just displayed in a different place.

But for someone who isn't interested in looking at it at all, having a massive amount of alerts sticking out at the top of my page is a bit annoying. Is there a way it could be switched off in your profile settings or something maybe?

I was waiting to see who would be the first to ask for that. It's next on my to-do list.

This new transfer tweets tab at the top is getting me excited like I have Alerts, only to be disappointed.

No, quoted tweets don't show on the page.
Are you visiting the tweets page? The alert won't clear until you do.
He is trying to say that every time you quote a tweet then the tweet goes back to the top of the page. This has happened with the Clyne and Januzaj tweets.
I'm visiting the Tweets page. It's telling me that @vodrake posted a tweet about Clyne. But he quoted it and didn't post it.
Ok, I had a look in there and now I'm hooked.
As long as the twitter only section is regaularly updated, then I'm all for this update.

In the twitter discussion thread I've quoted a post with a tweet from earlier in the day. It didn't get bumped to the top and there was no alert.

Another suggestion for this @Niall: next to the "Reply in Twitter discussion thread" could you add a "View in Twitter discussion thread" link? That way people can go look at other peoples' reactions without having to find the post in the thread/reply themselves. Love the feature so far, good stuff.
Alternatively make the post numbers link to the specific post: #1

They actually do, apart from #1 which I brought to Niall's attention yesterday but think he missed it

Ah yeah, they don't quite work anymore. You have to rightclick to open in new tab and even when you do it just takes you to the first page. Probably not an easy thing to fix though.Doesn't work like that for me.
