1) Give him time alongside Tuanzabe to try and work on a partnership for a few upcoming games, which would mean Axel has over-taken Smalling in the pecking order.

When does our first team have their weekly day off (Mourinho's policy)? If it's after the weekend game, then it's understandable for Bailly to play with the Reserve to get back up to speed while the first team rest. In first team match day, Bailly must have missed training too, while not match fit enough to play in the FA Cup game.He made mistake in Everton U23s first goal yesterday, which justified why Mourinho played him there - to get him back up to speed.
