Well to be fair to him (I'm Dutch so have to defend him etc.) Messi already wanted out by the time Koeman arrived due to the overall state of the club (especially the board). Believe Koeman tried to convince him to change his mind but couldn't and then wouldn't stand in his way because he doesn't want to keep players against their will as it's bad for morale. Koeman has been eager to let most players go. Some talented guys like Semedo and Suarez have gone already this summer, they're looking to refresh. I wouldn't read too much into it.
