Mine would have to be The End boss battle in Metal Gear Solid Three. Pure Epic so it was.

 
That frog thing from Mario 2. Think it was the 1st game I ever completed

Throwing turnips into his mouth did the trick. He was so evil vegetables killed him
 
Psycho Mantis from MGS
Penance from FFX (even for the fact that it took around 60 extra hours playing the game to be good enough to face him)
Kefka in FFVI
Colossus in GoW2
High Dragon in Dragon Age: Origins

Frickin' loads more but I can't remember

freaked the shit out of me.

I don't think any game series does boss battles better than Metal Gear.

Hex Lord Malacrass in Zul Aman, WOW:TBC. The strategy involved was fantastic, so much to learn and it needed 10 men doing exactly the right thing at the right time.
 
shin akuma in alpha 2, getting to him was brutal enough but then seeing him dismantle you in less than 10 seconds was just soul destroying

meeting the tower knight in Demons Souls for the first time was awesome, he had a stupidly cheap method of beating him though

the hydra in GOW was/is epic
 
I'd like to think that the final battle in Mass Effect III will become one, the big letdown of the first two games is that the boss battles were far too easy.

Great call on Psyhco Mantis. The whole put the controller on the floor spiel was a first.

Likewise the Scarecrow bits in Arkham Asylum deserve similar praise.

On a personal level Doku from Ninja Gaiden was a complete cnut but rewarding as hell to finally beat.

Anything on that game is pretty much complete cnut.

Oh, and how can we forget the old king in demon's soul
 


I actually found Ripto a lot easier than Gulp. Ripto I have defeated without getting hurt (and so get an extra life), Gulp I have only achieved that with the super flame.
 
Shredder in TMNT III: The Manhattan Project on the NES. Got all emotional watching this :o

 
Psycho Mantis in MGS. That was something else. Dont think its possible for any game to top that for me.

Some great boss battles in WoW as well. Ragnaros fight in MC was pretty cool first time. Twin Emperors in AQ. Four Horsemen in Naxxramas (40 man). Special feeling of teamwork that.

Oh and fecking GARY OAK when he comes after the Elite Four are defeated and I have one Blastoise with 20% HP left.
 
Shadow of the Colossus should not be taken into as the entire is about killing bosses.
I've played so many games (like many of you) and it is a hard question to answer but the obvious (current) one I have in my head is the battle against Poseidon in GOW III.
The best start to a videogame ever
 
wow, this is the toughest games question so far. For me R-Type first level boss. Not because it was hard (once you worked it out) but when it appeared for the first time I think I cacked my pants. :)

Thought Hades was the best fight in GOW III myself.
