If the manager doesn't want to pick him, that's fine. But Rooney offers a huge amount of experience and proven instincts. Throwing that out of the club is the going to set us back in a similar way that forcing out Rio, Vidic and Evra did a few years ago (though not quite to the same extent).
Mourinho clearly appreciates the fact that Rooney has the fastest passing tempo in the squad.
